It looks like a stand that can be used to hold lilies potted in the pond, so can I use it for that?

Use what you are using for a stand for your lilly pads. Set them in the water or immerse them under water and put a few rocks there while you wait for the fish to appear. The plant doesn't rise to the top of the water. It is my sincere hope that this helps

Do the gravel surrounding the matrix box need to be large enough to cover it [how big should the holes be]?

A few times the Rock will fall through but most of the time it is one and a half to two inches clear of the rounded rock You'll be fine if a larger rock or a bigger rock falls into the crate as long as your pump is protected or the water is in a containment or a water barrel or a water safe. Hope
