I'm just guessing, but the larger size inside the smaller short might bunch up and chafe your waistline, in my opinion.
The padding's thickness isn't all that important. What matters more is whether the padding is properly designed and the materials used provide comfort during longer bike rides. The padding in the Endura Clickfast Liner, in my opinion, is very comfortable and comparable to that of more expensive cycling shorts/bibs. I have several Endura Clickfast Liners that I use on my daily commute to work (20 miles each way), and they are excellent for that purpose. I believe I could easily complete a two-person project. I've yet to try a three-hour ride in these (as I usually ride in cycling shorts). In comparison to other brands of liners (that I own), I believe the Endura is one of the best.

Last season, I bought some "click fast" shorts and wanted to try a chamois to go with them. I first ordered a small based on their size chart, despite the fact that I don't own a single Small item in anything, and it was what they recommended, which of course didn't fit at all. I returned it and exchanged it for a medium, which fits my waist well but suffocates my legs completely. I'd buy this chamois if it were for a road biker with skinny pencil legs, but these are mountain bike shorts with chamois. Pencil legs aren't something I have. For riding around in trees, I have tree trunk legs! Before I throw them out, I'm going to try cutting a slit in the elastic. I'm completely let down.
Endura shorts with a cllip-in liner are ideal for cycling. Despite the fact that I usually wear a size between l and xl, I purchased an XXL because the shorts with the clip-in liner run a little small.
I purchased extra pairs to avoid wearing them out and to keep my laundry to a weekly schedule of one day.
The front of the liner is cut very high, which makes it uncomfortable to wear. When using the click-in system, they don't fit very well. Because neither the shorts nor the pants have the same cut, a quick attachment is required.

They're fine; the chamois is a little strange at first, but once you break them in, they're fine.
I needed something to replace the worn-out liner in my riding shorts, and this was exactly what I needed.
These go with any pair of shorts, but the Endura shorts have snaps that click into place. Mine have lasted over a year without fail. It is both comfortable and long-lasting.
