Is there a low-loss fitting on the hoses? Is the 3/8 hose suitable for deep vacuuming as well? Should I just get a black hose and replace it?

A vacuum can be pulled with a 3/8" hose. Although some people prefer 1/2" hose, the manifold port only accepts 3/8". No, the 46013 does not include a hose assembly with compact ball valve ends. Keep in mind that YJ doesn't recommend their low-loss SealRite hoses for R-134a applications. 410a

They are not for every hobbyist to purchase because they are costly, but with this A/C service manifold, you get what you pay for. There is, in my opinion, no one better.

These are, without a doubt, high-priced instruments. They, on the other hand, will most likely outlive me. Yellow Jacket quality and accuracy, as well as incredible construction. Buy the best here and do yourself a favor. You'll save money this way. Not having to go through multiple sets of low-cost gauges saves time and effort.
