The reasons for not working are not evident to me. As I don't know anything else beyond the fact that you are going to nail 1/8" thick masonite directly to 2x4 studs, I think it would be Rather than using galvanized nails for hardboard, you might want to try using galvanized nails for hardboard.
The following is a memory jog. According to my memory, there were 304 of them.
In short, yes. It doesn't matter what gauge the nail gun is, just that it's the same size. 16 is the number of nails and 16 is the number of your gun
I did use a 16 gauge Porter Cable nailer (Porter Cable). On the exterior of my Hardibacker cement board siding, I used these. I was able to make it work Please note In addition to stating that it is capable of handling 16 gauge nails, the nailer must state how thick the nails are.

They were used to build the balusters of my deck railing. Those are inappropriate for pressure treated wood, as has been discussed in other reviews, and you will find these products at the "box" stores. The brads I used on this project number in the thousands. They may seem expensive, but they were well worth the money. When you are going to work outside, or in a pressure-filled environment- Stay away from galvanized brads if you are using treated wood. There will be rust on them.
In our tests, the nails worked just as well as the more expensive brands, but at a much lower price. The packaging was better than most. This is a great nail for exterior projects where rust is a possibility.
There is nothing wrong with the nails, but the interior package contains a broken seal and the nails are broken up during shipment. But there were so few nails that there were barely any full runs.
There was no question that either galvanized or stainless fasteners would work. It was no brainier to opt for stainless steel since the products are stainless through and through, not just coated.
The Ryobi I use for work.
The nails in the Freeman nailing gun were mostly used for nailing the trim of cement fiber siding. It appeared that jam ups were occasionally encountered (with one exception) and were easily removed by moving the nail and slide back and forth. There is nothing unusually good or bad happening. We were able to get a fair price for 1000 straight collated SS nails along with Delivery on time and with no delays. I would buy from them again in the future.
It is not common for hardware departments to stock these. When there is any risk that rust may bleed back into a finish, I always prefer to use them rather than conventional The price is steep, but the reward is great.
I like this product because it drives in properly without any bending at all. As a result of the package arriving broken, these have been spilled a few times on the ground.
