Paint will not be removed nor will scratches be removed with this product. You cannot buff matte paint out, so you should wet sand the paint and repaint it. Because you have matte paint, you do not have an option but to wet sand It would be a good idea to use a semi-gloss finish if you want the sheen to last after cleaning with brush, etc. If it was matte, I'd use gloss enamel. If it were black texturized bed liner, I'd use gloss enamel.
My black truck shows no signs of paint damage so I can't say it will hurt the paint. In the process of doing the mirrors, the micro fiber cloth came off the door handles.
